Agents have a kind of hosting system, they don't have there own 'body.' As alot of people know, Smiths new abilities include being able to just hack over people having a permanent host. A host would most likely go into a coma like sleeping state when being used.

After Smith takes over one of the security guys in the scene where Neo shoots him with the Mini gun he later takes over some bum. My guess is that that Security guard is dead. Brown dosn't have to kill Smith and then he's going to take over the Bum. Also if you don't have control of your own mind and body then I would think that you would be dead.

Yea, it’s a tricky one to be sure of. What would help is more information. I wonder if anyone has read the info from the Matrix comics mentioned earlier, as that may help confirm what’s happening?

the guard got shot while an Agent had control of his avatar, so yes, he's dead.

in Enter the Matrix, they show a guard that was hosting an Agent come out of it, confused as to where he was. defintely not dead, though.
