I've read a lot of theories about the fact that the ending of M1 may actually be situated at the end of the trilogy. I recently thought of a reason why this could be a lot of hype. I realised that because in M2 Neo has a lot more responsibilities. The main reason why a lot of people thought that the final scene in M1 came after M3, is because Neo says he doesn't know what to do, and in M1 he explains on the phone at the end, that he KNOWS what he has to do and what he will do... If you think about it, yes he may think that he knows what he has to do, but in M2 he is bewildered by the fact that not only is he freeing minds, but he has found that he has to literally stop 250,000 sentinals on his own.
Another reason why this M1 after M3 theory is possibly incorrect is: Neo says that he's going to show "them" what you don't want "them"to see etc, i.e. he's going to free more minds. In M2 Morpheus states that they have freed more minds in the last 6 months than ever before, which indicates that these sequences could well be in the "correct" chronological order.
