We see how the humans are able to hijack and reprogram the machines for the use of the humans.
Perhaps someone sent one of these hijacked machines to unplug Neo as he wakes up?

Even if this is not the case, I dont think its a plot hole.
Why would the machine need to kill Neo? Hes basicly as helpless as a new born baby being dropped in a river.
Also if they did kill all the freed humans they would never find 'The One'.

Because machines know about Zion and that Neo is about to be saved...
They also know who Neo is...

If machines truly wanted him dead they could have easily achieved that objective...

...Even machines can see that we are already dead...
