....everything was done to make sure Neo would reach the source. Everybody had there purpose everybody had to play there part, Neo everyone. But when the moment finally came Neo decided to go back to the Matrix to save Trinity. The Architect was trying to make him see that he had to take that code to the source or a system crash would happen and would destroy everyone in the Matrix this and the destruction of Zion would destroy the entire human race. This is the problem, the problem was the choice that Neo would make, but he chose the wrong door (well technically not the wrong door because he wanted to save Trinity, and stop Zion from being destroyed) so Neo changed it a little bit, not only was Zion stopped from being destroyed but the Anomaly that he carried was returned.
When Neo decided to go save Trinity, when he got back to Zion he finally realized what the Architect and the Oracle were trying to do. They wanted that code to be destroyed before it destroyed the Matrix this is how he knew he had to go to machine city, he knew this as soon as he left the room with the Architect. But he finally realized that he couldn't run from it anymore and finally decided to go return the code saving the Matrix.
At the end we finally see what the Architect wanted to achieve, this is the Matrix he wanted a virtual world for the humans. This is why he said to the Oraclee that she played a dangerous game, because she's the one who thought of the idea of giving Neo a choice. But it was flawed because of the 1% chance that Neo will not choose the door to get to the source, and Neo didn't. This scared the Architect a lot, but Neo eventually made it and the Oracle's solution worked, but it was a dangerous solution. But everything worked out in the end. She didn't know if it would work....but she believed.
machines and humans in harmony that's all the Oracle and the Architect wanted. Everything was set up for The One's path and everybody played there part although it was almost a failure it worked out in the end everybody got what they wanted, why do you think at the end the Architect let the humans in the Matrix go if they wanted to go so willlingly?
Neo gained control of his own life, because first he rebelled against that control that they created to make him go to the source. Neo hates the fact of not being control of his own life he wanted to make the choice on his own. He wanted it to were when he does make the choice to go to the source it would be because he made the choice to go not because it was set up
Architect got the Anomaly fixed so the Matrix is stable now, he doesn't have to worry about the Anomaly anymore...well at least not for now.
Oracle got the future, she couldn't see past what happened after the Smith and Neo battle but she finally got to see it.
Zion got saved and no one got killed to only be rebuilt later on.
Now the last thing i believe is that some of the previous programs that were used to play out Neo's role in the previous simulations that were used in the 5 previous simulations preparing for Neo's arrival are still in the Matrix and are probably exiles of some type...i think maybe Seraph is even a previous simulation to play out how the One would go about, and the Oracle saved him from deletion, after his purpose was finished.
