At the airport what were Ghost and Niobe talking about on the pay phones (The whole red orchid thing)? And the scene with the key maker. He said he had escaped but then the two guys came and took him away. This was before Neo came to get him right? So apparently he escaped once, then got caught, then put away, then rescued?

yes, all this happens before the events in matrix reloaded. the Keymaker gave the key to the Source to Niobe, but Merv kidnapped him and took the key away. the agents in M2 who wanted to delete the Keymaker thought that he had already fulfilled his purpose by giving the key to the Source to a Zionist, not knowing that it was stolen by Merv (this is my theory as to why the agents wanted to delete the Keymaker in M2 because otherwise, it would make no sense since Neo didn't have the key to meet the architect and reload the matrix).
