After seing the universal dissapointment that is Revolutions, at least one anti-MIM arguement is invalidated:
MIM cannot be true because the Wachowski brothers would never have such a lame ending.
This line of reasoning is stopped in its tracks. Unfortunatly, Revolutions provides little other evidence on either side of the debate; except to say that Zion has to be real for the end to have any meaning whatsoever.
Note: Although I will say things like "Revolutions Sucks" etc. I don't really mean that it "sucks" in a universal sense, but only compared to the other two movies. When you expect A+'s from a certain series, you get kinda mad when a B-/C+ (which is still better than average, because we're grading on a curve) is really dissapointing. I feel the same about "The Godfather" trilogy: the first two are masterpieces, but the third was just "so-so."

From the visual aspects I would say, what Neo sees is a kind of Matrix code. From the story I would say No Matrix-within-Matrix.
But my words would make a mockery out of Keanu Reeves'

I agree that it looks like a code of sorts, because it's against a black background and it's monochromatic.
However, if you notice, the one thing that differentiates it from the green matrix code, is just that - there is no "code."
In other words, there are no alphanumeric characters (and backwards Japanese katakana), etc. There is just a gold "fire."
Obviously, it is a movie, so the similarity and difference must indicate an effect that the Wachowskis were going for. The similarity is that they both represent an additional sense that Neo has. The difference is that the green represents "code" or programming, whereas the gold symbolizes another type of sense that reads what the machines give out. It reminds me of my work in my biochemistry laboratory where we use fluorescent proteins to attach to genes and find out which screwed up genetic problems people have.
Anyway, Hollywood does the monochrome-against-black thing all the time to represent other senses. Remember "Daredevil" and his "echo sense" which was a monochromatic blue? Same deal.
I don't know what signal exactly the machines gave out in the real world, but it could be some form of electromagnetic waves. Remember that we are sensing these waves all the time as sight, but can only interpret them in the visible range - from red to violet. The code that Neo was carrying inside his brain could have changed his sensory processing neurons to allow him to be able to interpret these extrasensory waves as a type of gold light or whatever. Obviously not through his eyes, but whatever other way worked for them.
