Sorry. My "instant email notification" preference seems to only work with some sites. This is one that doesn't. Usually I check in regularly and post replies, but I've been lazy recently.
What I see as the main point of the Matrix Trilogy movies is conflict and perception. Humans struggling with machines, with the very nature of reality, with hope and despair. There's so much there, it's hard to point to any one thing.; that's why I think the Trilogy is so popular.
The idea for the Cortex as a biochemical structure seemed to be a logical step. To have made it a mechanical machine would have made it too similar to the enemy and therefore more susceptibility to machine control. As a biochemical entity, it has much more in common with humans. Besides, it seems that biochemical engineering would be the most advanced tool to use in the control of machines.
Don't take it personally if I don't respond right away; I've been very busy and have spent much less time online.

So, the question right now is about the ending of the play, which is similar to the end of Matrix Revolutions. The is no clear solution to the situation between humans and the machines. On the one hand, there are attempts to make peace but on the other the threat of a war is still present (with groups of humans and machines/programs that still fighting each other). In a more profound manner, this reveals deep problems from the inside of the organizational structures of humans and machines. Neo's connection to the source definitely changes certain things, but there are no clues about resolution (Im talking about the long term scale, you know....).
What I mean is how things would be in the future, would the war end with the victory of one of the sides, or would there be an emergence of a new type of civilization.

I'm getting really curious now. how you got the idea of making Persephone and The Merovingian as the parents of Trinity?
Is it from some Matrix literature or just from your imagination?

The machines don't need humans, but are programmed to be friendly so they have to keep humans not only alive but provide the best existence possible. Unfortunately when the AI was programmed it was designed to be friendly, but also to establish first mover advantage--basically to take over the world so that no future AI that wasn't friendly could rise to challenge it and possibly inadvertently destroy humanity. But the rivals of the nation that created it rebelled and resorted to nuclear war in an attempt to stop the process. This brought humanity to the brink of extinction, and would have destroyed them if the machnes had not created the matrix.
It is simple biological, chemical, and physical fact that life requires more energy to run it than it produces, and without the sun supplying the energy through photosynthesis, it must be left to the machines to supply it through the "form of fusion" mentioned in the first film. Also they would have to supply their own needs, and the energy requirements of the matrix. The later movies do a good job of explaining that the ongoing war is needed to maintain humanity by relieving the pressure on the matrix from those who cannot function within it.
However it seems to me there may be a genetic reason as well. The machines can probably keep humanity alive through cloning or harvesting of eggs and sperm, but there probably needs to be an additional biological element to keep the genepool truely as fresh as possible, and the periodic restarts of the Zion gene pool could be fulfiling this, or it could even be a breeding program to actually advance the capabilities of the human race.
How does all of this lead to a solution? perhaps as the machines's technology endlessly and exponentially grows they can bridge space and find a new home for humanity to live on?
Now that I've put in my $.02, I'll check out the screenplay.
