I liked the film. But as with almost anything in culture, the more you look at it, the more you can see the seams in it.
I give the Matrix series 4 out of 4 stars, for 1 very basic thing.
The majority of people seeing these films, and discussing topics from the Merovigian bloodlines to nihilism, probably never knew most of these subjects existed, or even cared. The fact that millions of people are now asking these questions about self and reality, is a tremendous achievement.
So,yes, many questions, characters, plots and subplots remained unanswered, and I have to say, leaving these open is the point of the films. Draw your own conclusions and opinions as to who did what, why when.

It's our human nature to always WANT MORE. That's what drives us.
And no, im not going off topic..
when we first watched The Matrix, we were all blown away. Like you said, an achievement was made: We questioned ourselves. We questioned reality. To think this achievement came right from Hollywood is like Martha Stewart making explosives. Point being -- hollywood doesnt usually venture out this far. Excellent.
But after watching it once, a good majority of us -- after questioning our own reality -- realized we wanted more. We wanted more answers.
If you try to change your perspective just for a moment, and observe, you might realize that dissecting these plots to this extent is quite bizarre. What drives us to do this?
This brings me to a "Matrix Theory" i guess you could call it.
My theory is -- when we dissect the plot for endless hours, subconscously we are doing it because we are really trying to dissect ourselves. And our own reality.
Am i onto something?

It's odd. I feel like there is a part of the story that's missing in The Matrix, this hole in the scenes the movie lays out before me. I have come to realize that hole is me. I am what is missing from this story because I don't understand my own existance. That hole is this space left be they religion I grew up with but have long since parted ways with, for trivial and deeply painful reasons. I left thinking that there is something bigger, something far beyond what name-your-church-here has been willing to see. I know many of my questions started with a reading of "Illusions" by Richard Bach, and nearly ran me off the tracks about the time Matrix 1 came out. I know that right now I am more confident in my knowledge of who I am than I was, but far less confident about where we as a country, and as a species, are headed. Never in my lifetime has the future felt so . . . ominous.
