It seems more likely that the architect is able to access Neo's thoughts on some level. That would also exlain the scenes where all the Neo's on screen are yelling and swearing.. it is also interesting that instead of staying visually focused on the Neo in the middle of the room, we're instead drawn to the screen image of Neo that carries the dominating thought.
Perhaps the Architect can amplify Neo's thoughts and display them. This includes thoughts that Neo has had outside the Matrix. We clearly see Trinity falling from the building, an image that hasn't happened yet.
(because when we flash to Trinity, she's still in the hand to hand fight with the agent).
That suggests this was a mental image lifted from Neo's mind, specifically his nightmares.
The Architect doesn't know everything, in fact it seems that once the Matrix went live the Architect does not maintain active control over any aspect of it. He's the coder, the writer. He can make changes (deja vous) but he is not imnipotent. It should also be noted that he is not "The source". He is at the source, but the source is behind the door on the left, the door Neo must enter to fulfill the role of The One.
Example.... in M1, when Neo, Morpheus, Trinity et al leave the rear of the hotel and head to the Oracle, Cypher turns on his phone and it dials a number. This is likely so the location can be traced. This place was then undoubted watched by both police and agents until everyone goes back into the building to leave. Neo experiences his deja vous, that's when the Architect would have made changes to the buildings code. It isn't instant and it isn't complete. If it was, the wet wall would have been sealed off as well.
It's more like debugging a program during beta. A problem occurs, the coder isolates it writes a patch then uploads the patch. This doesn't erase the fact that the problem happened, what it means is it won't happen again ... and for any of you that program you know that this is often a pipe dream than reality.
